I use Photoshop to clean my scans, and load them into Anime Studio Pro. It's been working for me well, my only complaint is the unavoidable rendering time for 'long' sequences; it ties up the computer. For 3-D stuff I use Byrce, which ironically renders faster than Anime Studio.
